trying to get all 9 balls to sit in cup. 2 balls are lodged in retainer

(replacement Cone wont pass retainer as its ID is just under the OD of the new cone's).

is it ok to rip out the retainer and do without it?

Yes but I think you need to add another ball bearing, remember reading this on Sheldon Brown.

Yes fill the cup with bearings and then take one out.
